I found out today that we do not use SO-N. I decided to give it a go, but the WO #'s sync'd with the SO #'s instead of using the next available WO #. I did not see any way to override. Is there?

No, it is designed to keep the WO prefix and SO Number the same. It can actually be a benefit if you mix converted and manually generated WO because you can tell at a glance whether a given WO came from SO or manual generation based on the WO number.
