when installing evo and looking at SM - TAS-C there was already data in the email settings even though new ists and isnz folders were created with some dummy files in them.

How can I prevent this from happening in the future?

Check the top margin of the TAS - C screen and make sure it says EvoERPSETUP C:\ISTS\ and not some other path. To ensure everything is pointing to the right place, click the Set Dev Path button and change to C:\ISTS if it set to something else. That will ensure the registry setting is pointing to the INI file in C:\ISTS.
