Yes, but it is tricky.  Let's say you have parts A and B and want to combine them into A and get rid of B
 
1.  Use inventory adjustments to move any on hand quantity to B
2.  Use Maintain Database on BKICMSTR, MTICMSTR and BKICLOC and delete the entries for A
3.  Use SM-J-L and change B to A

If you do this do you lose history (purchases, shipments, etc.) for A?

No, you do not lose any history.  The A stays as is and the B is all reidentified as belonging to A.
