WIP not recoginzing issues

We have a work order that has the same part in three different places.
 
The receiving clerk issued 4, 2 and 9 in three different issues.  The system only showed 4 in WIP, showing that 11 still needed to be issued so they issued 2 and 9 the next day.  The transactions and the units on hand match, but the work order still only showed 4 issued.  I went to WO-G to back out the issues by pulling up the actual issue, but it didn’t back them out, so I backed them out by doing a negative issue so that the stockroom count would be correct but it left the WIP showing -7 for that part number since WIP doesn't recognize the 2nd and 3rd lines that were issued.  I changed the wo BOM on this order to only show one line since that was all it was recognizing and issued all 15 to that line.  The WIP now shows 15 issued, but I show negative 15 in inventory now.
 
I have run the rebuild wo cost and work order file maintenance report and neither has fixed the problem.  Will reindexing help?
 
Several years ago there was a built-in feature in the work order bom that would roll up multiple lines with the same item, or better would be to somehow get the system to look for additional lines for the same part number, once the amount has been filled for that line.
 
Is anyone else having this issue?

We just had this same thing happen again.  Transaction and UOH recognize the issue, but WIP only recognizes the first line. Is there a rule that you can not have the same part number on multiple lines within a work order?
 
We have a bom for a skid that is made from angle iron.  The engineers have used the same raw material part number with different quantitys on 4 or 5 lines on the bill of material.  We don't currently use sequences in the bom and they are clocking into a labor tracker for jobs to capture the labor which is why they didn't make them all differnt part numbers...also they do not build them for stock.

This issue is still going on, but I now have one more piece of the puzzle.  I don't know if its the only thing, but running work order rebuild will remove quantities from all except one line of the same part number, showing the removed lines allocated again, but doesn't return the qty removed to UOH...it just disappears but it leaves the cost in the work order.  
 
It only seems to happen when we have two or more line items for the same part number.  We build large industrial ovens and this is a common occurrence.  Is there any other part of the system that rolls up work order cost?  I just found one of the work orders I had problems with before has seven duplicate parts that I have to deal with.  I have to jump through hoops to get my cost and UOH corrected.  I have contacted Lynn on this, but don't have a fix yet.

Thank you, Lynn.  Is there anything I can do in the meantime?  We get a lot a change orders and everytime the workorder bill of material is changed, it also rebuilds.
