WO-G work in progress can not remove quantity

We are in WO-G(issue materials) and adding an item quantity. (Example 100)
That adds fine and shows in the IN-A (in Work In Progress) field as 100.
 
When we are done with those 100 parts, we go back to WO-G and use a negative 100 to take the parts out of WO-G.  This does not seem to work anymore as the quantity of 100 stays in the (in Work In Progress) filed
 
The users has done this for a few years and is familiar with the process.

WO-G has a Reverse button which is how you would reverse a material issue but that is normally used if there is a mistake or something.  I don't understand why it would be normal procedure to issue something to a work order and then remove it.  If you are issuing a component to a work order it is because it is a part of whatever it is the work order is making.

This is from the user, Walter on this issue:
 
We use the WO called WO PACK HERITAGE LABOR to:
 
we Issue materials and labor for re-packaging of parts....so we issue 20,000 parts in to the WO, the group repackages we apply labor and de-issue the parts. -20,000.  Remaining in the WO is Labor only.....the problem is it is no longer moving the 20,000 (WIP) out, leaving what looks like 20,000 on hand and 20,000 in WIP, I have tried fixing in the WO BOM making sure positives and negatives match but, the INQUIRY field still shows the 20,000 balance....which is now 40,000.
