Have you rebuilt the stock status fields?

Sometimes our company experiences wrong counts in IN_A on hand, that differ from the inventory balance in IN-E transactions.  I'm not sure what causes this to happen, but we verify the actual count and go to the System Manager menu and run Reconcile Inventory.  It gives you two options, to reconcile inventory count to inventory on hand IN-A or IN-E, inventory transactions.  Select the option for the one which contains the correct count and enter the part number.  Important to note, that all users must be out of DBA to run this program.  When done, the system generates an entry to balance the two data bases.
