Scan-Ship Issue When Two of Same Item on SO

We often have the same item on a sales order twice.  The order calls for 12 of item #1400 @ price $2.95 and we often give a sample of that same item - 1 of item #1400 @ $0.00 price.
 
It appears that when there is the same item on a SO twice, and we use Scan-Ship, when we post the invoice we must manually enter the lot number of the first scanned item - even though it shows a total of 13 scanned.
 
It seems that during scan ship - it is combining the lot number information on the second scanned item which may be part of the problem.
 
Has anyone else run into this problem?

FYI - after the last update this is still a problem.  
 
We scan both line items (same item number) the printed verification sheet shows all items/lot numbers as being scanned.  We go to print the invoice and only the second line (of same item number) has the lot information in it.  We have to manually enter it.
 
Any idea when this may be fixed?  We often have the same item on an order twice.

Are the duplicate items being scanned separately?  i.e. scan the part enter a qty of 12 and then scan the sample and enter a qty of 1?  Or is it scan the part and enter the total qty for the part and the sample?

It is scanned per line item - scan item 1400, enter quantity of 12, enter lot information for those 12 AND scan item 1400, enter quantity of 1, enter lot information for that 1 (etc).
 
If I remember correctly there are other reasons we couldn't combine quantities during scan-ship.  I believe it puts the additional units as negative back orders on the invoices - but it's been a while since I have played with that.
