I personally don't think it's worth the hassle. Not only would the 941 routine and RTM be re-written, but the PR Master as well to allow designation of exempt employees; all for just three returns.
 
For the last several years I haven't even bothered with the DBA 941 RTM. Yes, I print it out, but then use the IRS fill-in forms. They work great.

I agree with David, print out the information from the DBA payroll and use the IRS pdf online forms.
